Use helper app like GPSGate
GPS splitter, simulator and logger. Serial port splitter. - Franson GpsGate
It will give you a more stable connection which is probably the cause of the discrepancy.
BTW, there was talk of it syncing time with the PC so you might want to investigate that to see if it's been implemented yet.
