BIOS. There should be an entry for Boot Order or something similar. Try "A:, CD, C:" if it has the option. That way it will check the floppy, then CD and then finally the hard drive.
One note: Once you make this change you will have to make sure there is no floppy in the system when booting into Windows or it will hang on a non-bootable floppy (if it does pop-out the floppy and hit any key to 'continue'). You may be familiar with this, but wanted to mention it to provide as complete an answer as I could.
