Route 66 Professional claims the ability to create and maintain your own waypoints. Is there a method to add them via keystrokes (i.e. enter lat/long or use current GPS coordinates)? If so then SendKeys could be used. If not (i.e. requires mouse) or you aren't willing to try keyboard-only then you're probably out of luck.
